If you play the Edelgard route normally, you will be ordered to kill her for desecrating relics and instigating a war. You then spend the rest of the game fighting against her. However, there is another option. I am not 100% what the requirements are, but after reaching C+ support with her and also saying as much as possible that I want to side with her, Edelgard invites you to the Empire. This will only happen if you speak to her in explore mode in the weeks before you visit the tomb. There, she becomes the Emperor, but this is not quite enough just yet. You are given one final chance when you are told to either kill her or protect her. And that is what sets the wheels in motion.
At this point Flayn leaves your team, no surprise there, and you take up arms against the Kingdom, the Alliance, and the Knights all in one fell swoop. And so you witness the game from the antagonist's point of view.
